Was Mother Theresa respected among Protestants or did they hate her for being Catholic?

Just because you're a Protestant does in no way mean you hate Catholics. I respect her and what she did, just like I respect many, many, Catholic and Eastern Orthodox Saints. Heck, I think the Pope is a fairly decent guy.
